My cats have a "cat tower" and they absolutely love it. The smell will go away on it's own and by not making a fuss, the cat will get used to it in time. Spraying chemicals on it will make the problem worse, not better. Generally time is the best way to help a cat get acclimated to a new piece of cat furniture or anything new as some cats are not comfortable with changes. By playing with your kitten's favourite toys nearby the kitty condo and then closer towards it will also help speed up the comfort level.
